Does animation only work for images created in InDesign? I'm not sure how to select the individual slices in my pie chart to animate.

You can add InDesign animation presets to images created in Illustrator that are placed in InDesign. The animated AI and EPS files will be converted into raster graphics when exported as neither of those formats are supported on the web. Here's more information about animation with InDesign and in5:

Making Things Move with Animation

If you have various layers in your Illustrator file that you would like to animate separately, you could export them from Illustrator as separate files, place them in InDesign, and animate them individually. Another option would be to place the full image and hide portions with shapes that you create in InDesign that are filled with the paper color. You could apply an animation preset to each of those shapes to reveal the pie chart section underneath.
